Sounds kinda "'out there', but...if JD is not in the season which he stated, then making him go away from the show without actually showing him or it happening in the present tense is going to be really difficult to pull off (even CGI would be a mistake).
Now the scenes from the hit, where we see him wake up and take out the cell phone which saved him from the bullet, have already been filmed. As well as him being in coma for a month or two and waking up. Sheridan probably has a bunch of footage filmed that wasn't used originaly and could be used in a 'flashback or 'back story'' scene. Sheridan always does that, flashbacks and back stories. It is plausible in my mind he could do a flashback to the hit where JD actually either dies by the roadside, has a flash foward prior in his last minutes, or goes into coma, dreams the whole next season, wakes up then passes away in the hospital.
Not saying it's probable, just a possibility if I had to write something that would be believable, and explain how JD is no longer there IF, he hasn't shot a single scene for 2nd half season 5.
